This is the big one. The main reform needed is to kill the commission. You can keep the Council of Ministers as an executive branch if you don't want to have a parliamentary executive, but the elected MEPs must have the most power in the system. This has to be coupled with making EU Parliament voting records public though. It's an embarrassment that, in a nominal democracy, the electorate can't see if their representatives are actually representing them.

The Pirate Party MEP is part of the Green group, and naturally voted against. So did the people in the European United Left–Nordic Green Left, part of the EFDD group including UKIP, and most of the non-grouped far-right parties. So the article is wrong, it's not only the greens that are opposed. You can see how people voted on votewatch.eu

Any British newspaper, except sometimes the Guardian or Independent, is not a neutral source for news on the EU. They will happily blame the EU for anything, while not noting that British MEPs vote in favour of it, or (fairly often) Britain made a significant input into the proposal.

Anti-ACTA PVV/UKID MEPs walked away?
It looks like that ACTA is going through because of some kindergarden-esque quarreling between MEPs.
The British UKID MEP Bloom was removed from the meeting because he accused the German Schulz of being a 'fascist'. Subsequently the Dutch PVV MEPs left the meeting because Schulz has called the Dutch Van der Stoep a fascist earlier and was not punished for that.
None of the PVV and UKID MEPs voted. I expect the 4 Dutch PVV MEPs to have voted for the proposal (anti-ACTA). It seems that the UKID MEPs walked out as well, because they didn't vote either. Does anyone know what the UKID MEPs would have voted?

I've been counting the votes: The Socialists and Democrats [left-wing] (184 votes), the Greens/Free Alliance [basically, Greens and stateless minorities] (55 votes), the ALDE [think MUCH less radical libertarians] (84 votes), and the EUL-NGL [hard-left, and Scandinavian Greens] (35 votes) have come out against the treaty. These parties have cohesion rates (according to VoteWatch) in the mid-90 percent range, and put together are just 10 votes shy of a majority. The UKIP (a British eurosceptic party with 13 seats) seems from the blogospheres to be against the treaty on general principles (we ain't lettin' the EU give away anythin'!), and of the non-inscrits [independents], of whom there are 22, about half are far-left and will thus probably vote against the treaty, bringing opposition slightly into the majority, even without taking into account the rather fuzzy positions of the less extremely eurosceptic parties. Taking into account that, only the EPP (admittedly the largest single party, but still with only 265 votes out of 736) has actually made a clear public statement for the treaty. I don't think the final vote will be much more strongly against the TFTP treaty than the committee's 29-23, but I'm still fairly confident that it will be a thumbs-down.
