I agree, having typeset over a thousand books, if you want to keep your publisher happy, it's more important that you think about the structure of the book and make it clear.
Text preparation before typesetting usually means stripping out the unwanted rubbish that authors put in.
If you are going for typesetting it yourself for the self-publishing route, I'd recommend, if you are on a budget, using Scribus. It's not too shabby and integrates well with Open Office.
