The Windows version is fast mainly due to the fact that it loads it's stub into memory on logon. Check the startup folder in your start menu.
all PCI Express chipsets are this way, even the nforce4. When you switch into SLI mode, it's 8x8 instead of 16x1. It's been proved that AGP8x doesn't really improve performance over AGP4x, so 8x8 shouldn't really matter much.
