I wonder why rsync is taking so long for you.
I use rsync to get data from a web-host and from a work linux machine to my cygwin install on a nightly basis. I'm not at that machine now, or I'd offer the number of files it's checking, but it's at least in the tens of thousands and I wouldn't be surprised if it was a million.
