Not all of the ships in the navy have this, previous poster is correct that only basic front end stuff runs Windows NT. In fairness to NT they tried to integrate almost all major shipboard services, and did'nt have enough time to really QA their stuff. What happened on the Yorktown could have happened regardless of the OS since it was the software they were using that goofed.
