Not the best X-Files (or Gibson) I agree. The "Goddess" figure escaping from the one program into the other is probably a try at an "emergent system" ala "Idoru" or "All Tomorrow's Parties". There wasn't much explaination there though.
Gotta hope that's what he was going for, and the producers flubbed it.
