If you truely like to program in C++, you may look at the unfortunate situation as an advantage. When you are making your programs in Windows under Visual C++ 6 or Borland C++ or Code Warrior, you are learning ONE METHOD that you may have to use in the future.
However, you should also do the extra work, if you have the time, in the programming environment of your own choice. You can find many interesting differences between Windows 9X programming and Linux programming. You should take the time and energy to investigate these differences for yourself. If you make programs in BOTH environments, you will be a better programmer than 95% of the field.
And there is always the possiblilty that you could learn to write emulators and such to get Windows and Linux to work together someday...
