I think you miss the point of the penicillin reference. He's using it as an analogy. 'Science' thought penicillin was the wonder drug, and used it indecriminately. Now it's useless against many types of bacteria, which have evolved to be resistant.
The point he's making is that GM could be the same. We might think it's safe now, but we don't know. He just wants a bit of caution.

That isn't what he's saying. He's saying that we don't know how GM will affect ecosystems, and it's too early to experiment in uncontrolled conditions. No FUD, just common sense, neh?
This explanation of the human's function in the Matrix was just a comment made by Laurence Fishburne's character to Keanu Reeves'.
He could just have been dumb/wrong/stupid....
