Sounds to me like someone did a bad job of designing your system. Although I obviously don't know the details of your project, you may want to consider starting over. If you need to do a retrofit, then some bad mistakes were made at the start of this project. Doing any kind of retrofit can only make things worse.
If you have time to do a retrofit, you'd be better off taking what you've learned from this failed project and doing it right this time. I'd start with losing perl. I wouldn't touch it with a thousand foot pole for a large project. Then go back to the design phase, and do it right!
