Re:Buy where?
http://www.rima.com/ is my choice for bulk high quality TY media. I have a couple spindles of 52x CD-Rs and a few DVD spindles as well. Besides reliability, one of the best things about their product is the fact that it will often burn at higher than advertised rates.

Hard plastic boxes
I buy the hard plastic boxes that hold 10 cds each from rima.com, Hard Plastic Box for 10 CDs, 20-Pack. Of course, I put each CD in an individual CD sleeve.
In some cases, I put the device driver CDs together in boxes. In other cases, I'll put the various CDs for a particular CD in a box. And just slap a label on the front.
They take up a whole lot less room than individual cases and are much better at grouping things together.

Do NOT just buy the Lite-On
Lite-On is supported by K-Probe, yes...but Nero CD/DVD-Speed supports lots of burners. What you're looking for is burn quality. This means a drive/medium combination that works well. Check CD Freaks for loads of test postings.
To give you one data point -- my own experience -- I go with NEC burners and Taiyo Yuden DVD+R media (which I get without problem from Rima). I get good results, whether scanned by the burning drive or a Lite-On I got before I knew better (which only gives mediocre burning results). -
Re:Paper sleeves in boxes
I wish I could find Tyvek sleeves, but nobody seems to sell em anymore, they might take fractionally less space than paper, they're thinner.
Tyvek sleeves, though they are quite a bit more expensive than paper sleeves. I bought a spindle of TY 8x DVD+R's from them a couple weeks back. Shipped out same day I ordered.

Re:Quality of write?
You may have fake Taiyo Yuden media.
Apparently there are lots of fake Taiyo Yuden discs circulating. They have the same media code (TYG02) as the real discs, but the discs are of inferior quality, and definitely not made by TY.
The same thing happened back when 2x drives were popular, there were some companies (mainly Princo) who used TDK's media code, so that they could trick the burners into burning the discs at 2x. The only problem is that most of these discs were awful even at 1x, and you'd wind up with coasters.
I recently ordered some inkjet-printable 8x Taiyo Yuden discs from rima.com, and my new Pioneer DVR-A08XL burns them at 12x (no hacks involved, Pioneer set them to burn at 12x in the default media table - I guess Pioneer feels that the media is that good, and TY paid their money). I ran them through Nero CD/DVD Speed and got a perfect speed line.
Also, it could be your drive, you didn't mention whether or not your TYs are +R or -R, but I've heard it said by quite a few people that the LiteOn drives tend to prefer +R media.

Consumer DVD-R is here, but not ready for 4xCurrent Pioneer DVD-R drives keep a list of identification strings for all "2x certified" media in the firmware. For a new media manufacturer to be added to this firmware list, they must pay Pioneer for 2x certification. Few generic manufacturers are willing to do this.
Thus, there is no real standard for "generic" 2x discs; those that claim to be are either re-labeled (and expensive) or (speculation) have "fake" identifiers -- the quality and compatability varies greatly, but suffice to say, most are quite poor.
Though, I did say that consumer DVD-R is here: Princo ($0.66) and Ritek ($1.00) both make fine (and cheap) 1x discs which can be burned at 2x using a "hacked" firmware. My experience suggests that Princo 1x media are good for 2x, although set-top compatability seems to suffer. Many have reported good luck with Riteks, although I've had poor luck with discs over 4.00 GB (full capacity is 4.38 GB).
