I wrote my thesis in word as well, using endnote as the refenreces database...bad idea. It turns out that if you do use endnote+word everyday all time time, it might be worth to use word+endnote for your thesis...for doing just the thesis is not worth the time you have to spend setting it up and messing about with Word messing everything up all the time.
