I use Thunderbird to save them to eml. Outlook will also save to eml, and I'm sure most desktop clients will as well.

I'm gonna give a second thumbs up to the 'combofix + malwarebytes' errr...combo. Rarely do I have to go further than that to clean a users' machine at my job. I just wanted to add a tip I've picked up at work-- If a machine is infected with something that prevents you from installing a program (and also prevents Combofix from running), just change the name of Combofix. I usually just change the first letter, and that's enough to get it going. Like the guy above me said, Combofix won't solve all your problems by itself, but once it runs that will usually clean it up enough to let Malwarebytes install and finish the job.
