I have several reasons for this. First lets get rid of me not liking his character to begin with... Ahem, ok here we go.
At the end of Star Trek TNG, wesley was taken by an entity known as the taveler, so he could explore the universe and move back and fourth through time. Now we havent seen his character since that time, so within 48 minutes they would have had to explain how he came back, what he was doing since that time, and why was he there now. He also was supposed to come in with a wife, they would have to explain that too.
The second part is the overall length of the movie. 48 minutes would change from what would be a quaint 2 and a half (around that time) movie to well over three hours. They wanted this movie to be more action intensified, and they wouldn't get that by keeping 48 minutes of character script for one man who hasnt been on the show for years.
And lastly, as someone mentioned before, the DVD will already have almost an hour of extra footage;-)
