The 3rd party tools are those that don't run in the JVM. These are not bundled with Matterhorn mostly due to licensing incompatibilities -- GPL in particular. They are all open source (ffmpeg, mediainfo, tesseract).
Because compiling ffmpeg under windows is not trivial, windows support has come and gone in Matterhorn, and has always been somewhat experimental. I don't know where windows support is at the moment. Most people wind up simply running a linux VM if they can't part with their windows environments.
Are there any distros running 2.6 out of the box yet? I want to install linux on my own Sager 4760, but I'm afraid of the hasle of installing with 2.4 and recompiling with 2.6. I've heard the horror stories of getting this notebook to run linux, but it sounds like you have the recipe for success! I've been reading sagerforums.com, but no one there's had the success that you have. Any pointers you can provide?

It isn't that I don't trust scientists in particular... I just don't trust people in general.
I do some work for one of the national laboratories, and some (not all) of the scientists have enormous eogs. Any time someone has ANY incentive in their work (business==profit, science==prestige), there is an opportunity for someone to put themselves above the rest of the world (eg Hmm, I'm pretty sure this new nano substance is safe, so an environmental release should be no big deal)
What ever happened to slow and sustainable growth? I'd rather slow down the process and study the hell out of these new technologies (yes, that includes GMO foods, too) before they are commercialized.
Which US are you talking about? In the United States, we're spending $48 Billion more this year than last. That's the "largest rise in US military spending in 20 years". Don't be fooled, the Pentagon has plenty of money.
Ubuntu is a community favorite, but I'd check in with the matterhorn mailing list and/or IRC channel to see what folks there would recommend.
