The hardest part is finding the ROMS which work with the MAME version that you use.
The newsgroup alt.binaries.emulators.mame is a good source, any missing ROM(S) just post a request; you'll get em.
Turn off/down your sound before going to http://mameinfo.mameworld.info/ for the latest stats on the newest version.

Decapping
There's a very interesting project aimed at "decapping" chips from arcade motherboards. They burn the tops of the chips off with fuming nitric acid until the silicone is exposed, and the silicon is then put under a microscope, and the resulting image is then somehow processed to obtain the ROM's actual contents. I don't see why it couldn't be applied to consoles as well, if necessary. See http://guru.mameworld.info/decap/ for more details (and how you can help).
As to the article's position that emulation is not "good enough," well, perhaps not. Even assuming we have the exact decapped ROM contents, full documentation, and an absolutely perfectly coded emulator, we would still lack the original hardware - specifically the controllers and display. I used to play games on my Commodore with an old Atari 2600 joystick in a little 13-inch television. Its a tad different with my USB gamepad on my 22-inch widescreen LCD monitor, and there just isn't much for it.

I'm trying to think of any non-trackball / non-wheel / non-paddle stick-based arcade games that used analog controls from a retro time-period, and the only one I'm coming up with is Afterburner.
MAME can answer that question, more or less.
Under the MAWS deluxe search, change 'controls' to 'stick' which is MAME-ese for analogue joystick/yoke. You get this list including things like 720, Enduro Racer, Paperboy, SW/TESB/ROTJ, Space Harrier and Thunder Blade to pick a few classics.
To respond to the original question about joysticks, a lot of people build their own arcade sticks. The parts are readily available and the build doesn't need to be hard.arcadecontrols.com is a great resource and community for scratching that itch.
The truth is though that every type of home system is/was different, and the controls that suit a Commodore 64 and nothing like what suits a SNES, or an N64. If you're trying to recreate original-feel controllers for even a handful of emulated systems, it's going to be a lot of hassle obtaining them all, let alone getting them to work. A decently-made fighter stick plus an X360 controller should be enough to cover most bases most of the time.

Ditto. I just use EmuLoader (for MAME) and EmuCon (for everything else). Keeps it organized, but lets me use better emulators for everything.
