It could have been they hijacked the plane, then ordered the pilots to fly to New York and to within sight of the towers, then killed the pilots and flew it the rest of the way in.
The pilot, probably thinking that this was a "normal" hijacking, may have suspected that he/she would then be ordered to land at one of the airports to NYC so complied with the hijackers' demands.
