Okay. In order:
Why are there obvious muppets as main characters? Is this a Sci-Fi show or a puppet show?
If you were Brian Henson (you, uh, may have heard of his dad?), you'd probably have some Muppets in your cast too. Personally, I found it a nice break from the "guy with some shit glued on his forehead" formula most other series take.
Why is one of them farting an on-going joke? Is this Terence and Phillip?
The plot justification: when angry, or scared, Hynerians like Rygel fart helium. Look, we all have our personal problems.
The storytelling justification: 1) To illustrate that different species have some very odd dissimilarities. 2) Because although the show could be Very Serious Indeed, the writers demonstrated repeatedly that they didn't take themselves too seriously. 3) Because fart jokes are funny. You don't want to admit it, but they are. Deal. -

Already being Tried!
I read this and immediately remembered when Brian Henson (Jim Henson's son, of Muppets fame) came and gave a talk at my school last year.
One of the things "The Creature Shop," the company he runs, is working on, is digitally animated puppets which are played in real-time the way that a normal puppet would be. He didn't give too many technical details then, but I found this press release, check it out:

A word from the sysadminHey guys, I'm the sysadmin who runs all the Red Hat machines that this article talks about. We've got four "rigs" on wheels, each with two shock-mounted AMD machines running a customied Red Hat 7.x with an RTLinux kernel. Each side of the rigs has a flat panel LCD and a keyboard. One side let's you puppeteer a computer-generated character on-screen in realtime with custom controls. The other side is for a technician to set everything up. Right now we're transitioning to a dual-processor rig with a single machine and only one keyboard.
This stuff is really neat to see in person. Using HDPS, a trained puppeteer can create computer graphics facial animations in realtime that might take a team of animators several weeks. There are some images of our system in use available.

Henson Studios != owned by DisneyFor those of you whining about how Disney owns Jim Henson Studios, please note that this is not true. According to their website, they are wholly owned by EM.TV, which, as far as I could ascertain from their site, is an independent German media conglomerate of sorts. Whether this is better or not, who knows?
:)As for Disney, if my history is correct, right before Jim Henson died, he was negotiating to sell the studio to Disney but, after his death, his sons nixed the deal.

Yes, The Henson Associates and all its trademarks, characters and images are owned by the Henson family (the closest you can come to the "estate of Jim Henson"). They were going to be sold to Disney, but that never fully went through. On the other hand, since Jim's unfortunate departure, the company has gotten frighteningly commercial, and works very closely with Disney.
Regardless of whether or not Jim Henson would be against it, his survivors seem to be very much for it. It's a shame.
