Flash might have to play a little to get that to work, but it to could probably be sandboxed effectively. Your word processor again might need read access to files in many places but only needs to write *new* files in the documents directory and only needs to be allowed to write a couple hundred megs per instance so that it can't be used to DOS you.
I could go on but you get the idea. You could build a system that is usable and at the same time hardened enough to remove most of the profit in attacking it. The users running the client therefore must have access to connect to the database and do DML queries on many objects. Any users that actually need to run the application and not some limited web front end you have built or something are SQL users. The only real workaround is to only allow database connections from selct hosts and have one of those hosts be a terminal server. The best part is the GP application has lots bugs when running under terminal services!
That is nice to think but nobody can replace PGP at this point. As you point out in your post there are other technical and in many cases better solutions to everything PGP does; really does not matter though. PGP is entrenched, in government and guess what government spending is AT LEAST 1/6th of the GDP now. Want to work with the DOD you have to use PGP.
