A lot of that can be alleviated by having Flash applets to play only when you click the plugin. You can accomplish this by following this route:

Settings > Advanced Settings > Content settings... > Plug-ins > Click to play

Of course some advertisers have started to use HTML5 to play audio, so some jingles might still get through.

Video is automatically "beneath" the filter too, unless using xv which, for some reason appears "above" the filter (ie is not redshifted at all).

Remember that videos are in YUV color space (instead of the desktop which is RGB). When using xv, the video frame in YUV color space is sent directly to a frame buffer in the graphics adapter for hardware-accelerated color space conversion and scaling. In that case Redshift does not get in between to make the color temperature adjustment.

There's a neat program called f.lux which smoothly cranks down your display's color temperature when the night comes. That's exactly what I've been saying. A simple game benchmark isn't everything as the performance of the 3D stack, compositor and desktop components define the general use experience. You can easily see the difference by installing Linux to an Intel Atom or AMD Bobcat computer. Windows 7 and 8 will run like an oiled raccoon having all eye candy enabled, while at the same time on Linux any desktop effects, including a simple window minimize animation, will stutter.
