You might be single-homed behind Cogent, who have an issue with reaching HE (specifically, the issue is that they just can't stop being assholes). If so then you should probably talk to your ISP and get them to get an extra upstream.

I have a browser extension that displays the IP address of whatever Web page I am viewing. I often see IPv6 addresses in that display. While some IPv6 addresses might not be available to me, that could be a case of a server down or the address defunct. In any case, Web sites with IPv6 addresses do not appear down for me.

While my browser does indeed render IPv6 Web pages okay, I have disabled IPv6 for my newsgroup (NNTP) reader. One NNTP server to which I subscribe too often times out unless I disable IPv6. I do not know if that is a problem with the server or with my NNTP reader application. I really do not care.

For sites without their own searches, you can always set up a Google search restricted to the site with "site%3Adomainofsite.tld+%s" as the string.

Once you have all the major search engines set up there's really no reason to waste toolbar space on Firefox with the actual Search Bar anymore.

Someone needs to write a Chrome/Firefox extension that automatically checks 404 pages via Tor to see if they really are down or just being censored.

The site you linked is down, so I really can't tell you why are they listing inexistent malware. "There's a site about it" just doesn't mean it's true. The only "viruses" or "trojans" that I heard of for mac os x in the last years required silly things like executing a file and even requesting the password. There are unpatched vulnerabilities, there are unknown vulnerabilities, there are proof of concepts, but this doesn't mean they're being exlpoited.
