I would agree, the Matrix-in-a-matrix wasn't disproved, they didn't seem to answer it.
Except in one point in the opening credits. The camera zooms in on one of the matrix letters falling down the screen, it keeps zooming in, and zooming in and lo and behold appears a fractal, and it zooms into the fractal even more, and eventually more matrix letters appear inside the fractal. I felt this was implying a matrix-inside-a-matrix.
In fact, its the only explanation I've heard that makes sense
