The Climate of Middle-Earth
sciencehabit writes "One does not simply model the climate of Mordor; unless, of course, you are the University of Bristol's Dan Lunt, who has created a climate simulation of J. R. R. Tolkien's Middle-earth from The Hobbit and The Lord of the Rings. Using supercomputers and a model originally developed by the U.K. Met Office, his study compares Middle-earth's climate with those of our (modern) and the dinosaur's (Late Cretaceous) worlds. The Middle-earth model reveals that the Shire — home to the Hobbits — would enjoy weather much like England's East Midlands, with an average temperature of 7C and about 61 cm of rainfall each year. An epic journey to Mount Doom, however, would see a shift in climate, with the subtropical Mordor region being more like Los Angeles or western Texas." After FDA Objections, 23andMe Won't Offer Health Information
sciencehabit writes "The company 23andMe will no longer provide health information to people who purchase its DNA testing kit, it announced last night.The change was 'to comply with the U.S. Food and Drug Administration's directive to discontinue new consumer access during our regulatory review process,' the statement said. While current customers will still have access to a 23andMe online database noting the health issues associated with their particular DNA, the company will not update that information, and customers who purchased its Personal Genome Service (PGS) on or after 22 November will receive only information about their ancestry and their raw genetic data without interpretation." It would be great to see a secondary market in this kind of analysis emerge. -
Gut Microbes Linked to Autism-Like Symptoms in Mice

Oldest Human DNA Contains Clues To Mysterious Species

Researchers extracted mitochondrial DNA from the femur of a 400,000-year-old hominin found in the Sima de los Huesos ('pit of bones'), an underground cave in the Sierra de Atapuerca in northern Spain. Because the early hominins looked a little like Neanderthals, researchers expected their mitochondrial DNA to share a common ancestor. However, mitochondrial DNA from the Spanish hominin was found to share a common ancestor with an enigmatic eastern Eurasian sister group to the Neanderthals, the Denisovans." -
A Link Between Wormholes and Quantum Entanglement

New MIT Camera Takes 3D Photos in the Dark

The researchers say the technology could have a wide variety of low-light imaging applications from military to biological use." -
Lawsuits Seek To Turn Chimpanzees Into Legal Persons
sciencehabit writes "This morning, an animal rights group known as the Nonhuman Rights Project (NhRP) filed a lawsuit in a New York court in an attempt to get a judge to declare that chimpanzees are legal persons and should be freed from captivity. The suit is the first of three to be filed in three New York counties this week. They target two research chimps at Stony Brook University and two chimps on private property, and are the opening salvo in a coordinated effort to grant 'legal personhood' to a variety of animals across the United States. If NhRP is successful in New York, it would upend millennia of law defining animals as property and could set off a 'chain reaction' that could bleed over to other jurisdictions, says Richard Cupp, a law professor at Pepperdine University in Malibu, California, and a prominent critic of animal rights. 'But if they lose it could be a giant step backward for the movement. They're playing with fire.'" -
Science Museum Declines To Show Climate Change Film

The museum may be in a bit of a delicate position. It is part of a state agency, the North Carolina Department of Environment and Natural Resources. The state government has been perceived as hostile to action on climate change; last year, the legislature passed a bill forbidding the state coastal commission from defining rates of sea-level rise for regulation before 2016." -

Ancient Egyptians Created "Meat Mummies" So Dead Could Continue To Eat

In King Tutankhamun's tomb, for example, archaeologists found 48 wooden cases of butchered cuts of beef and poultry. But unlike offerings of fruit and grains, which could last for quite a while once dehydrated and placed in dry tombs, pieces of meat required special treatment. After just a few hours in the desert heat, 'they will become a terrible mess if you don't take some steps to preserve them,' says Richard Evershed, an archaeological chemist at the University of Bristol in the United Kingdom. The solution? Mummify. Now, a team of researchers led by Evershed is shedding light on the embalming processes used to create these so-called meat mummies, including mummified beef ribs." -
Experts Hail Quantum Computer Memory Stability Breakthrough

'Qubits' of information encoded in a silicon system persisted for almost 100 times longer than ever before. ... "This opens the possibility of truly long-term storage of quantum information at room temperature," said Prof Thewalt ... unofficially, the previous best for a solid state system was 25 seconds at room temperature, or three minutes under cryogenic conditions. ... What's more, they found they could manipulate the qubits as the temperature of the system rose and fell back towards absolute zero. At cryogenic temperatures, their quantum memory system remained coherent for three hours. "Having such robust, as well as long-lived, qubits could prove very helpful for anyone trying to build a quantum computer," said co-author Stephanie Simmons of Oxford University's department of materials. ... "We've managed to identify a system that seems to have basically no noise." However she cautions there are still many hurdles to overcome before large-scale quantum computations can be performed. ... Desert Farming Experiment Yields Good Initial Results
Taco Cowboy writes "For the past year or so, a tiny scale farming experiment in has been carried out in the desert field of Qatar, using only sunlight and seawater. From the article: 'A pilot plant built by the Sahara Forest Project (SFP) produced 75 kilograms of vegetables per square meter in three crops annually (or 25 kilograms per square meter, per crop)' If the yield level can be maintained, a farm of the size of 60 hectares would be enough to supply the nation of Qatar with all the cucumbers, tomatoes, peppers, and egglants that it needs. 'The project will proceed to the next stage with an expansion to 20 hectares, to test its viability into commercial operation.'" -
Researcher Allows Sand Flea To Grow Inside Her Foot To Study It

Months into her project, Thieleckewas bitten by a flea herself. She decided to make the best of it, by taking regular photographs and videos and keeping track of her observations. 'I thought it might be interesting' to watch what happened, she says. Monkeys Use Minds To Control Avatar Arms
sciencehabit writes "Researchers have for the first time devised a setup that allows monkeys to control two virtual arms with their thoughts. Two monkeys had electrodes implanted into its right and left brain hemisphere, which recorded the activity of up to 500 neurons acting together—the highest number of neurons yet used in such an experiment. The animal's task was to control the movement of two avatar arms on a computer monitor: To get a fruit juice reward, it had to place both hands over two circles and hold them there for 100 milliseconds. A computer algorithm processed the monkey's brain activity, homing in on patterns of neurons firing as it learned to do the task. Both animals' performances improved over time, and the researchers noticed that their neuronal firing patterns changed as this happened, suggesting that their brains were adapting to the brain-machine interfaces. This could be because the monkeys came to consider the virtual arms as part of their own bodies, the lead researcher suggests. 'The animals literally incorporate the avatar as if the avatar was them.'" -
Hoax-Proofing the Open Access Journals
Frequent contributor Bennett Haselton writes: "A Harvard biologist was able to get an intentionally flawed paper accepted for publication by a number of open-access academic journals, included that had supposedly been vetted for quality by advocates of open access. It seems the problem could be mitigated by consolidating journals within a field, so that there are much fewer of them, publishing much more articles per journal -- so the review processes take the same amount of labor, but you have fewer journals that have to be audited for procedural honesty." Read on for the rest, including his idea to solve the problem of fraudulent submissions (or even just sub-par science) through simplification.Harvard biologist John Bohannon wrote about his experiment in an article published by Science Magazine. He submitted his deliberately bogus paper to 304 open-access publishers, including 183 that were listed in the Directory of Open Access Journals (DOAJ), which Bohannon calls the "Who's Who of credible open-access journals", and whose quality is supposedly vetted by the DOAJ staff.
Of the 304 open-access journals targeted by the sting, 60% published the paper. I think this mainly just shows that the average quality of open-access journals may always be low, but that's not surprising since anyone in the world can set up an "open access journal". That shouldn't be relevant to the reputation of the best open-access journals. If the best open-access journals acquire a reputation for high standards and proper peer review, then that will attract high-quality papers, whose publication will reinforce the reputation of the journal, which enables it to confer prestige on the papers it publishes, which in turn will continue to attract high-quality papers. The existence of other open-access journals with crummy standards, should be irrelevant.
What's more disturbing, is that of the 183 journals listed in the Directory of Open Access Journals, 45% of those published the paper -- which, according to Bohannon's article, surprised and disappointed the DOAJ founders. But perhaps if you're maintaining a database of thousands of allegedly reputable open-access journals, there's no way to make sure that they're all telling the truth about their standards and their practices. At a quick glance, all you can really say is that they would be good-quality journals if they're telling the truth about how they operate, but it's hard to tell from the outside whether they're being honest.
So perhaps a different solution is that we don't really need a huge number of good open-access journals. Rather, in each field, you could get by with a small number of "super-journals" which have a lot of reviewers on file, and which publish a high number of papers but apply uniformly high standards across all of them.
Consider: you have two journals, A and B. Each has their own non-overlapping database of 20 reviewers. When they receive a paper, the standard practice for each of them is to send the paper to 3 randomly chosen reviewers in their database. Each one receives 10 submissions per month.
Now combine A and B to form one single journal which has 40 reviewers and gets 20 submissions per month, and still sends out each submitted paper to three randomly chosen reviewers. The total amount of work performed by the reviewers, doesn't change. But now, if you're auditing the quality of a journal according to its adherence to its own practices, you only have to audit one journal instead of two. By the same logic there's no reason in principle that any number of journals in one field couldn't be subsumed into a few behemoths, which apply uniform standards across all their papers.
You could do this without waiting for the traditional system to be dismantled. Somebody in the field just assembles a list of people to be peer reviewers for the "virtual super-journal". That list is public, so that anybody can audit it and see that it consists of people with a credible reputation in their field. Anyone who pays the (nominal) fee can submit a paper to the VSJ, which sends the paper to a random selection of n reviewers from that list. If the paper "passes" the test, then it gets the stamp of approval of the VSJ, which says, "This paper was judged to be good by a majority of a random sample of reviewers on our list, and you can see from this list that the quality of our reviewers is pretty good."
And suppose someone wants to publish their paper in some other journal XYZ, and they also want to publish it in the VSJ just to get a certification of its quality, but journal XYZ doesn't allow them to simultaneously submit it to another journal for publication? In that case, you can still submit your paper to get the stamp of approval from the VSJ -- just pay the normal reviewing fee, and if it passes the VSJ's review process, they can list the paper on their website, saying, "This paper was judged to be good by a majority of our reviewers. We can't actually publish the paper here, because some other journal XYZ has exclusive publication rights, but you can view the paper at this link in this other journal." You still have the self-reinforcing cycle where the VSJ's stamp of approval maintains high standards, which attracts high quality papers, which reinforce the reputation of the VSJ's stamp of approval. There's no part of that cycle that requires the VSJ to actually "publish" the paper itself.
And people could subscribe to the VSJ's "stamp of approval" feed the way they subscribe to any other publication -- the VSJ can send out the papers themselves that they have the right to publish, or links to papers in other journals, saying, "This paper got our stamp of approval, and follow the link to read it here."
You could even use this process to do a "hit job" on someone else's paper that got published in another journal, but which you think is too low-quality to have been published. You can submit it to the VSJ and if the VSJ rejects it, you can ask them to list it as a paper that failed their review process. (Whether or not the VSJ would give you the option of doing this, may depend on their policies. It "sounds mean", yes, but academics are supposed to keep each other honest. I've never heard of a traditional journal doing that -- calling out a paper published somewhere else and saying, "This sucked, we never would have published it.")
There should probably be multiple open-access journals (or Virtual Super-Journals) within each field, so that the competition between them keeps them honest. But there's no reason to have such a huge number of them that the Directory of Open Access Journals can't keep track of what they're doing.

Thanks to Neutrino Detector, We Might Get a Good Look At the Next Supernova

But with a neutrino detector now being built within a Japanese mountain that could come online as early as 2016, researchers might be able to do something as yet undone: Make detailed observations of a supernova in our galaxy before it visibly explodes. First, astronomers would be alerted to the unfolding event by the flood of neutrinos generated when a supernova collapses. Within minutes, they could determine the general area of the sky where the explosion would occur, point their infrared telescopes in that direction, and wait for the fireworks. With the new sensor in place, instruments—especially infrared telescopes—would have an almost 100% chance of observing the next supernova in our galaxy, the researchers report." -

What's more, by selecting for traits that helped animals avoid them, the reptiles ultimately endowed us with forward-facing eyes, for example, and enlarged visual centers deep in our brains that are specialized for picking out specific features in the world around us, such as the general shape of a snake's body camouflaged among leaves.The results lend support to a controversial hypothesis: that primates as we know them would never have evolved without snakes." -

How To Better Verify Scientific Research
Hugh Pickens DOT Com writes "Michael Hiltzik writes in the LA Times that you'd think the one place you can depend on for verifiable facts is science but a few years ago, scientists at Amgen set out to double-check the results of 53 landmark papers in their fields of cancer research and blood biology and found only six could be proved valid. 'The thing that should scare people is that so many of these important published studies turn out to be wrong when they're investigated further,' says Michael Eisen who adds that the drive to land a paper in a top journal encourages researchers to hype their results, especially in the life sciences. Peer review, in which a paper is checked out by eminent scientists before publication, isn't a safeguard because the unpaid reviewers seldom have the time or inclination to examine a study enough to unearth errors or flaws. 'The journals want the papers that make the sexiest claims,' Eisen says. 'And scientists believe that the way you succeed is having splashy papers in Science or Nature — it's not bad for them if a paper turns out to be wrong, if it's gotten a lot of attention.' That's why the National Institutes of Health has launched a project to remake its researchers' approach to publication. Its new PubMed Commons system allows qualified scientists to post ongoing comments about published papers. The goal is to wean scientists from the idea that a cursory, one-time peer review is enough to validate a research study, and substitute a process of continuing scrutiny, so that poor research can be identified quickly and good research can be picked out of the crowd and find a wider audience. 'The demand for sexy results, combined with indifferent follow-up, means that billions of dollars in worldwide resources devoted to finding and developing remedies for the diseases that afflict us all is being thrown down a rathole,' says Hiltzik. 'NIH and the rest of the scientific community are just now waking up to the realization that science has lost its way, and it may take years to get back on the right path.'" -

The experience drew mixed reviews, according to a report in Science magazine. Mihály Horányi, who has been a regular, sat down at his computer at 1:45 p.m. on the first day of the conference and began talking into a webcam perched above the screen. 'Last year it was a performance. This year it meant staring at myself, being annoyed that I kept leaning in and out of the picture, and thinking, "Boy, am I getting old."' He and other participants say the virtual conference was a pale imitation of the real thing. At previous forums, 'You see your friends, you ask about their kids, and then the discussion flows into the science.' He participated much less this year, 2 hours a day. In addition to the physical challenge of sitting at one's computer for hours on end, participants say that their day jobs competed for their attention. 150 to 200 people "attended" at any one time. Even without distractions, the quality of the interaction was much lower than in person. 'I received a handful of short comments [from my talk] and had maybe one e-mail exchange,' Horányi recalls. They would have come in handy this week, when a number of outlets jumped on a report on the BBC News website. The National Ignition Facility (NIF) at Lawrence Livermore National Laboratory in California, it reported, had passed a 'nuclear fusion milestone.' NIF uses the world's highest energy laser system to crush tiny pellets containing a form of hydrogen fuel to enormous temperature and pressure. The aim is to get the hydrogen nuclei to fuse together into helium atoms, releasing energy. The BBC story reported that during one experiment last month, 'the amount of energy released through the fusion reaction exceeded the amount of energy being absorbed by the fuel — the first time this had been achieved at any fusion facility in the world.' This prompted a rush of even more effusive headlines proclaiming the 'fusion breakthrough.' As no doubt NIF's press officers would have told reporters, the experiment in question certainly shows important progress, but it is not the breakthrough everyone is hoping for." -

A simple swipe of an iPhone can turn the insect left or right. Though some scientists say the small cyborg is a good educational tool, others say it's turning kids into psychopaths." Probe of Einstein's Brain Reveals Clues To His Genius

While the ALMA telescope is not yet affected (mainly due to it being run by a consortium of European, Japanese, Chilean and U.S. organizations), the U.S. funds for that will soon also dry up. Not only does this furlough most of the ~550 employees, it has also thrown a monkey wrench into many long-term carefully planned observations (to the tune of wasting half a million dollars and a year's worth of work). Bohannon created a spoof scientific report, authored by made-up researchers from institutions that don't actually exist, and submitted it to 304 peer-reviewed, open-access journals around the world. His hoax paper claimed that a particular molecule slowed the growth of cancer cells, and it was riddled with obvious errors and contradictions. Unfortunately, despite the paper's flaws, more open-access journals accepted it for publication (157) than rejected it (98). In fact, only 36 of the journals solicited responded with substantive comments that recognized the report's scientific problems. The article reveals a 'Wild West' landscape that's emerging in academic publishing, where journals and their editorial staffs aren't necessarily who or what they claim to be." -
