I interpreted it as the Oracle within Smith communicating with Neo, hinting to him to sacrifice himself. The entire prophesy was a plan by the Oracle to bring peace, which is verified at the end when the Architect quips "you have played a risky game" (or something like that).

IMO The point of Neo was to carry all the flaws in the Matrix to the source, so they can be fixed for the next version. Since the Matrix isn't perfect there is a good chance the anomaly will be born in the future.

Method:
Put gummi bears in alcohol (vodka apparently works best).
Over a few hours, they will soak up the alcohol and grow about twice their size.
Farmer kills neighbours dog.

In my mind it was either:
a) Neo's many conflicting reactions on all forms of consciousness.ÂÂ
or
b) The Architect's list of every possible way Neo could react.
The main characters agent has patented thousands of yet to be named cures using every possible greek/latin/english combination. He keeps the 'medicine' (which is just M&M's at the moment) in labelled vials which he carries in his suitcase.
The agent also gives his client the 'cure' for anxiety, because he seems stressed.
Why wait a year?
I doubt the sequel will be better than the classic.
There's a number of people who regard S&M as abandonware now, and it'll run on modern systems with this.
They made the book into a short doco/film that aired on the ABC earlier this year.
Overall it was quite interesting, but the pedantic among us would find a few inconsistences.
